I have been working in a government department since 2003. I would like to know between the two sentences

1. I have joined in this department in 2003

2.I joined in this department on 2003

In our office senior officers suggesting that the first one is correct as it shows relation with present.

They are both incorrect. You could say "I joined this department in 2003".
