Subjunctive to express wish?

Hello,

I've been studying the subjunctive to apply it correctly to sentences, and this is confusing me a little. While expressing wishes, we often write the following:

I wish he were here.
I wish I were a bird.
He wished his Dad were here.

These constructions are clear to me. However, when "all" and "it" is used in a sentence like this one, can I still use "were"?

I only wished it was all a bad dream.

You have two main choices.

Present wish: I only wish (that) it were all a bad dream.
Past wish: I only wished (that) it had all been a bad dream.
