"Note that the dynamic schemes of the mournful theme and the var. 3 theme are the same as that of the fugue subject."

'that' is singular and refers back to 'dynamic scheme(s)'

Having read The Sense of Style, I think Steven Pinker wouldn't have a problem with this sentence.

Anonymous 'that' is singular and refers back to 'dynamic scheme(s)' You might get away with it, but it should be 'those', not 'that'. I don't see why you need the plural in the first place as 'scheme' seems more applicable to a single theme. Also, you need 'the third variation', not 'the var.
