Thousands of acres of forest are lost to fire every year.
I think the subject of the above sentence is "acres", but I am not quite sure. It can't be "forest" to the subject, or the Be Verb shouldn't be plural. Please advise.

'Thousands' is the simple subject. Use 'are'.

The subject is the entire noun phrase "Thousands of acres of forest". Interestingly, the head of the phrase is "thousands" with the preposition phrase "of acres" functioning as complement to it, and the prep phrase "of forest" as complement to "acres".
