Do you say "there is no stigmata of chronic liver disease" or "there are no stigmata of chronic liver disease". I work for seven doctors and they all say the former. I keep changing it to "there are no stigmata", but I wonder if I am wrong?

You are right. Nevertheless, I'm not surprised that the sense of the unusual Latin plural suffix is being lost, just as is happening with 'data'.
