Is this sentence correct? "She wakes up refreshed and stays/is that way the whole day".
Or maybe instead of "stay/be that way" it's better to say "stay like that"?

Both "stays that way" and "stays like that" are OK, but don't forget it's "stay s ", not "stay". "is" doesn't work as a substitute for "stays". CJ
