stay or be in Tokyo

I'd like to know the difference between "stay in a place" and "be in a place." I understand like this. Am I correct?

Tom stayed in Tokyo. = He probably spent a/some night(s) in a hotel or somewhere.
Tom was in Tokyo. = We don't know if he might have spent a/some night(s) in a hotel, or he might not. But we know he went there.

Then, is it ok to say like this, when they live in Osaka and they are there now?

A) Where were you yesterday?
B) I stayed in Tokyo all day and took the last bullet train to get back to Osaka.

B) I was in Tokyo a

Yes, and in those cases, the intents are the same.

No doubt there are cases when one is more appropriate than the other. 'Stay' suggests 'didn't leave'.
