What is the difference? Should the future or the present be used? My teacher said we should use won't, and that don't was wrong.

Both of these are acceptable. The first is not wrong, but the second is better.

"will not become extinct" is emphasis on the future fate of the animals.

Many animals do become extinct. It is a natural consequence of evolution. (This is referring to past, present and future.).
