Number 1 seems to say that he might be one of those things, but he isn't all three at the same time.

He is not rich, tall, and handsome. But, he is rich.

I would write, "He is not rich, tall, or handsome." That would mean that he is not rich. He is not tall. He is not handsome.

He is not rich, tall or handsome.

Sentence 1 is just barely possible, as an answer, for example, to "Is he rich, tall and handsome?"

Sentence 2 is good, and it drives the point home, but my version is the plain way of putting it.
