When I reached the station, the train had gone
Can I say the above sentence like this without altering its meaning?
When I reached the station,the train was gone.

Yes, that's fine.

I would rephrase a bit, though:

By the time I reached the station, the train had gone.
By the time I reached the station, the train was gone.

Or:
When I reached the station, the train had already gone.
When I reached the station, the train was already gone.

I had another thought, actually - the best ones come after you post your response, of course.

With the past perfect, "had left" is a much better idea.
