I have a question on this sentence.
By this time next year Vineeth will have completed his degree course at ABC University.
Is simple future (will complete) as natural as future perfect here?

It's not bad, and there is nothing wrong with sentences like that with the simple future, but we expect the future perfect tense with a by -phrase of time ( by this time next year ) when we want to say that something will already have happened when that time arrives.
