To my understanding, "shuffle" is usually a verb and "shambles" is usually a noun (note the plural).

I'm embarrassed. I've never heard that in 74 years as a native speaker!
My American Heritage dictionary says it means "to walk with a shuffle," so I guess there's no substantial difference.
