Should I use subjunctive mode in the following sentence

If you believed her and found out that he was telling the truth, you will end up loosing your relation with him.

If you believed her and found out that he were telling the truth, you will end up loosing your relation with him.

Also should I use will or would?

You don't need the subjunctive in that subordinate clause. Use would.
