They don't differ by very much, so it's hard to say that one is "better" than the other, but if forced to choose, I would say the second one is better. No, I would say the first one is better. Or maybe the second one.

"She tried every possible means of destoying him." is my suggestion.

"Means" implies instrumentality, or a device or technique in this case.

"Way" is more vague and could be interpreted to mean an emotion--She tried every possible way to destroy him: slowly, carefully, violently, even lovingly."
