Would you say that both of these sentences are equally natural?

She liked to eat vegetables. Carrot was her favorite.

She liked to eat vegetables. The carrot was her favorite.

They are equally natural, even for me, a non-native.

However, "The" seems wrong; it is normally used to describe one specific carrot, E.G.: She likes the small carrots.

Since you are talking about general carrots, I don't think "The" is a proper choice, for there is no special carrots being mentioned.
