'soon' means 'a short time from now'.
'they don't come soon' has a habitual reading after 'because'. It's like 'because they never come a short time from now'. You can't talk about something that has never happened in the past using 'a short time from now' because 'now' isn't part of the past.

'they don't come soon' has a punctual future reading after 'if'. So it's like 'if they will not arrive a short time from now'. That makes more sense if you're waiting because waiting always means waiting for something in the future.

'because' connects clauses together. One thing happens because another thing happens.
'cause' is a noun. It doesn't connect clauses. You can have "the cause" but not "the because".
