The fatigue is setting in kicking in.

I prefer 'setting'. 'kicking in' makes me think of a drug beginning to take effect (often, suddenly). In that meaning, 'fatigue' isn't the most appropriate subject as it isn't something deliberately used to create a physiological effect.

I agree with CalifJim. Setting (as in the setting sun) is the beginning of a steady process such as the fatigue at the end of a marathon, kicking (as in kicking a ball) is a much more immediate process.
