I guess it means that segregation (= a ***, race,...discrimination) has caused him some kind of trouble . You have to look into the context to see what the trouble really is. It could be an unfair judgement based on the race of defendant among lots of other guesses.

Well, I took it for an oddly phrased negative utterance too, before I saw the context.

It may be more familiar to AmE-speakers – maybe one will pass by and tell us!
