In my opinion, air freight makes it clear that the cargo in question is not in the passenger compartment of the aircraft. It might be in the baggage/cargo/mail hold or it might be in an airplane void of seats that only transports pallets of cargo. I have heard of pet owners that pay for seats for their dogs so that they will not have to endure the hardships of the cargo hold.

By air implies something small enough to put in your postbox or take to the local post. Air freight implies very large items which one most likely would not be able to lift by oneself or which might contain living creatures. You would send dogs as air freight. Generally, you would send a package by air (mail).
