Which is a correct way in a dialogue?

(1) A: Have you seen my book?
(2) A: Do you see my book?
(3) A: Where is my book?

All three questions are good for that answer. If this is a test or exercise, I think the writer of the test wants you to pick 3, but it isn't a good test item because all three answers are good, especially in conversation. The answer, though, would probably use "it" instead of "the book."
