Most of the people I have come across from the Philosophy department have been pretty strange.

Most of the people who I come across from Philosophy department are pretty strange.

Most of the people who I come across from the Philosophy department are pretty strange.

Most of the people I (have) come across from the philosophy department are pretty strange.

With 'have' the focus is on your past encounters with these people.
Without 'have' the focus is on your current (more recent) encounters.

Both are correct. Just say what you mean.
