Neither sounds natural.

"bad" doesn't correlate with intelligence. You need to use different adjectives (bad vs good / dumb, stupid vs smart, intelligent / evil vs kind...)

So if the answer is yes - that means person B agrees with the statement--> She isn't a good girl.

Taking what holyduke said into account, if you replace one with an adjective that correlates to the other, I would say the first reply sounds more correct.

Statement: She is not dumb.

Response: No she isnt. She is an intelligent girl!
