c. is a bit difficult to follow, too, so that's "borderline", but I'd definitely accept a. and b. as OK to my native ears.

I concur with CJ, only a and b sound right to me. I find that c is a poorly constructed version of your example sentence "John opened only three of the boxes" so there's no need to reorder it and make it questionable. Option d does not work at all.
