Honestly, I don't regret what I did because it was really come from the heart. So I felt nothing wrong with that. I'm only sorry if i caused you any unhappiness/pain

Then I have two past tenses in the sentence.

You can't have was there when came is used. It should be:
Honestly, I don't regret what I did because it really came from the heart.
Perhaps this is what Incho meant.
