What does it actually mean in the following sentence:

"Won't I come with you?"

Does it mean that I ask other person whether it's OK to come with him?

I think the person saying this had expected to be going along, but now has found out he isn't. He may be simply surprised, or he may also be expressing disappointment or rejection. To ask if it's okay, I think should I come is better.

I think, it means that you think that the person you are asking this question to is reluctant or unwilling to have your company. You aren't really expecting a "yes" from him/her. You think that he doesn't want you to come with him/her.
