2. The number of apples and oranges is 3.
Does it mean apples + oranges = 3 ?

3. 1 shirt, tie and hat.

If '3 apples and oranges' is incorrect, how about these?

1. I have many apples and oranges. OK, but more natural is 'I have a lot of apples and oranges'.

2. I have many apples and many oranges. Not wrong, but the second 'many' would not commonly be used.
