'To put something away' basically means 'To remove it from here and return it to the correct place'.

eg Mary washed the dishes and then put them away.

So 'Put your money away' here means, in a physical sense, 'Put it back in your pocket'. Figuratively, as noted, it means 'You don't have to pay, I will pay'.
