I think many go with 'in'.

Both work for me so long as the word "mode" is included. You might also hear into.

If the word "mode" were omitted, however, I would invariably use on. Actually, that shortened form is what most people tend to use in everyday conversation.

I'm not sure what point you're trying to make. While "mute" may be an acceptable alternative, "silent" seems just about as good, if not better, to me.

Personally, I say "on mute", not "in silent mode". It has half as many syllables.
