Punctuation Usage

In the following sentence do I need a comma before but?. Since it follows the rule of FANBOYS I guess I need to, but is "with replacement" an independent clause?. Unfortunately I always have difficulty in figuring it out.

The trees are grown by sampling N cases randomly, but with replacement.
