They're close in meaning, but not quite synonyms.

The "pros and cons of X" are "the arguments for and against X" or "the advantages and disadvantages of X", in an evaluation of X.

The "ups and downs of X" on the other hand are "the good experiences and the bad experiences that relate to X", in a description of X.
