Sometimes they seem to switch. It depends on context.

Where's John?

(reply) He's in school. He's at school. (Why is he not home? School is in session. He'll be home later)

He's away at school. (He attends a boarding school, and may be there for months. We probably wouldn't use "in" in this case.)
