Prepositon

I face a lot of difficulty in choosing a correct preposition in fill ups and other kind of questions I encounter in exams that are persnickety about the accurate usage of preposition. How should I improve my preposition usage? How to judge the correct preposition in the following sentences-
1. He is ill (of/with) typhoid.
2.He killed the enemy (with/by) his sword.
"With" is correct in both sentences . Why is "with" correct in both ?How to judge this?
