I would recommend breaking up the sentence. Student flexibility and targeting areas for improvement sound like two unrelated things.

Something like:

One-on-one lessons offer students greater flexibility in pursuing their own interests. Instruction will also aim to help improve student weaknesses.

It just happens that we use 'in' after 'flexibility' when it is followed by an -ing form. See

Thanks for your reply.

I understood the “ing” form (gerund) to be followed by verb. But has other meaning when use preposition “in”? Can I use the below prepositions instead of “ in “?

“One-on-one lessons offer our students a greater flexibility in choosing their own course based on their interests as well as targeted areas for improvement.”

by choosing their own

Yes, you can use the first one but the sentence will need to be restructured.

Ex:

One-on-one lessons offer greater flexibility by allowing students to choose their own courses.

In the example you use, you want to say targeting not targeted.

All the other examples you used are wrong like for, into, etc.

Would you mind telling how to use "in" + verb -ing?
