But it was very kind of him is correct, too. Look at these sentences.

We didn't have anywhere to stay in but Mark said we could go to his flat. It (or you can use that) was very kind of him.

Just as an aside, in the US we don't use this form. (I know this has nothing to do with the poster's question.)

We would say:

We didn't have anywhere to stay, but . . .
We didn't have a place to stay in, but . . .
