The girl IN a ponytail
WITH is the normal way. The same idea as "The girl WITH the ipod". The pony tail is something she has WITH her (even though technically it's PART OF her).

For "Girl IN something", IN means INSIDE. This may mean that the girl is INSIDE some item of clothing, or INSIDE some other type of thing. You may need to say "Girl IN THE thing" or occasionally "Girl IN A thing".
"The girl IN blue jeans"
"The girl IN THE swimming pool"
"The girl IN THE photograph" (or IN THIS, etc)

"The boy IN THE striped pajamas"
"Who is that GIRL WITH him?"

"The girl WITH sunglasses" and "The girl WITH the hat" and "The girl WITH makeup" are correct, but "The girl IN sunglasses" and "The girl IN the hat" and "The girl IN makeup" are also used, because in some sense, the girl can be INSIDE these things.
