Is there a polite way to say "Who the hell are you?"

Not really. It's not polite. That's the point. If you make it more polite, it's not really just a different way of saying the same thing.

However, you could say "Who in the world are you?" That's an approximation that might work for you, especially if you say it in the same tone of voice as you might say the less polite version.
