This sort of singular usage seems natural to me. I've definitely heard "egg" used this way, but can't recall "bits of tree."

Still, I don't consider the usage an idiom, so I wouldn't hesitate to use your expression.
It would also be natural to use the species name:
There were bits of pine and hemlock all over the garden.
