I have so many e-mail accounts whose password/passwords I do not know.
Should the password be in plural?

I would use the plural, yes, although the singular would be completely understandable.

(I would not use so many, however, nor the structure as a whole. I would write

I don't know the passwords to a lot of my e-mail accounts.

Here again, the singular would be understandable.)
