There is also another possibility: you'll know exactly what I do mean. This would be used emphatically. The person has misunderstood your meaning already one or twice, so you want to be emphatic.

A. "I'm not sure what am you refering to" no, for two reasons: am goes with "I" not with "you" and the word order is wrong.
B. "I'm not sure what you are refering to" yes

Note this is how you ask a question: What are you referring to? What do you mean? Simple questions reverse the subject/verb order to put the verb first.

However, your senteces are statements: I don't know what you are referring to; you'll know what I mean.

Keep the subject/verb order as usual.
