Please tell me the difference. Thanks.

I don't understand this part.
1.Which car is your brother's? My brother's car is in the garage.
2.Which is your brother's car? My brother's car is the one in the garage.
3.Which one is your brother's car? My brother's car is the one in the garage.

I don't know why no.2 and no.3 get the same answer, but no.1 get a different answer.

Can anyone tell me the difference?

The same answer (that given for #2 and #3) would be appropriate for #1. The answer given for #1 suggests an unspoken 'None of them'.
