Can you help me?  I suddenly have a doubt. Which of the following questions is the correct one?  "What will be the theme of your PhD Thesis?"  or "What will the theme of your PhD thesis be?"  Thanx

Both sentences are fine, although I find the first one to be a little easier to say.

I would use this format if this is the first time I am asking you the question about your thesis.

or "What will the theme of your PhD thesis be?"
I would be much more inclined to phrase my question this way if I had some prior discussion with you concerning the topic of your research, and knew that there were some constraints.

A: My wife is due to deliver a baby next week. It's a boy.
B: That's great. What will be the name of your baby?

A': My wife is due to deliver a baby next week. It's a boy.
B': Excellent. You must be excited!
A': Yes I am. And I am very close to deciding on a name.
I want to make sure it rhymes with his sister's name.
B': Oh, that's interesting.
A': And it has to start with a vowel.
Further it can't be Aaron or Ian because he has cousins with those names.
B': Wow! What will the name of the baby be?

Interesting. I'm inclined to use the second form myself, in ordinary contexts.

Though in this case, the more natural form might be:

"What is the theme of your PhD thesis?"
