It probably seems that we are going to get in some trouble. I think you may mean It seems that we are probably going to get in some trouble.

I don't see any measurable differe

I would not recommend "It probably seems".

Of the other two, the sentence with "would" is stated less directly, or more circumspectly, but I would not say that it expresses a lower likelihood of trouble.
