"I understood what he had wanted to say". I think sentence should be correct because the action of "saying" takes first place than the action of "understanding". Please explain to me it is correct or not.

Correct. But note that it is not certain that the action of 'saying' occurred. It may have just been the action of 'wanting to say'.

The use of Past Perfect suggests that he stopped wanting to say it prior to the action of 'understanding'.

Thank you for reply. I have one more doubt regarding this post. It is very common to say "I understood what he said" but if we assume one condition here like someone said something a day ago or a week ago and now we are able to get what he was trying to explain so on this condition can we say "I understood what he had said" or "Now I understood what he had said". Please clear my doubt.
