Perfect Aspect in this sentence

Officials said that after searching in vain for X since he disappeared late last year, X was dead and his body had been recovered.

Why is the perfect aspect used here?

Hard to say, really. If his body had been recovered, they could hardly have been searching in vain...unless they didn't know it had been recovered. Past perfect makes clear or emphasizes the prior recovery.
