I know that we can say Their perceptions of the world changed over the years.
But can I say
The perceptions of the students changed over the years? (What i mean here is that students' perceptions changed.) So is it ok to use "OF" as a possessive to say this?

Yes, 'of' is OK. But the context needs to make it clear that it is the students who are doing the perceiving, and not that the students are being perceived (by someone else, eg the teacher)..
