Here is an extract from the American Heritage Dictionary: Statistically speaking, a quantity can be increased by any percentage but cannot be decreased by more than 100 percent. Obviously, both can mean the same. Personally, I think percentage is more appropriate when you are speaking generally or in the abstract, while percent (or per cent) works better with specific numbers.
