Could you please check if I am using "penultimate and allegiance" correctly?

Yes, it means 'next to last'.

What I meant was that if you say

She was penultimate in a snaky line stretching for two blocks

I don't know if you are thinking that she is last, next to last, or fifth to last. That's why I asked you, to see if you had the right meaning in mind, which you did.
