Past perfect or present perfect

They left after I had left. Or

indeed, as noted by Avangi, present perfect would not do here, since both of the actions are explicitly understood as past. One possible change would be to convert past perfect into simple past (this possibility is common with after-clauses):

We arrived at the station after the train had left. = We arrived at the station after the train left.
