Past Perfect hypothetical

The past perfect subjunctive in the third conditional expresses a hypothetical past situation.

Can we use the past perfect to express this in sentences which aren't third conditionals, or does it never express something hypothetical but rather always something that happened in the past?

Thanks

Just to be sure we know what you're talking about, a couple of examples would help. Examples or context are always useful, as terminology varies from school to school, country to country, person to person.
