Parentheses punctuation

I am faced with a religious book editing disagreement.

When a passage of scripture is quoted or refered to should the period, comma etc be...

(1) The Apostles were told to go into all the world (Mk.16:16).
or...
(2) The Apostles were told to go into all the world. (Mk.16:16)

You need to decide on a house style and use that consistently. It's not a grammar question that can be ruled on - it's a style issue that has to be agreed upon. Personally, I would punctuate the passage EXACTLY as it appears in the Bible you're using and then put the citation in parentheses afterwards.
